I would go with the Xavier School for Gifted Youngsters from the X-Men. I think while there is no way it could be built big enough to do it justice on the inside. The outside could still yield a pretty amazing looking model.

You mean his Fortress of Solitude. If done right it could be neat, or just look like a bunch of translucent bricks stuck together.
